The whole crew doesn't. Just a few of the top brass, and the transporter operator, know the truth. By lying about her being the dead Cpt, they can hide her real origins from the rest of the crew and any other people they interact with.

What was messed up about the last episode is that the crew knows who the empress is. But the Admiral made up some BS story.
